Didn't you keep the BACKUP files in the backup folder? If not, then that is your problem. You can easily restore your links.db by using a recent backup within the backup folder.
And also, there are quite a few threads where "deleting links" have been discussed and how to fix the problem.

category.db, email.db and links.db should backup automatically when you rebuild.
